Maize SNP panels are developed through extensive research and analysis of the maize genome. They are designed to capture the genetic variations and polymorphisms that are relevant to breeding objectives and product quality. The selection of SNPs for the panel is based on their association with important agronomic traits, disease resistance, yield potential, or other desired characteristics.
- Data Completeness: Markers with more than 20% missing data were excluded from the panel to ensure high-quality and reliable results.
- Minor Allele Frequency (MAF): A higher MAF enhances the efficiency of distinguishing between Maize Inbred Lines (CMLs). Therefore, markers with a MAF of 0.25 or higher were selected to maximize the discriminatory power.
- Marker Distribution: Uniform marker selection across chromosomes was found to provide better separation between CMLs compared to random selection. Thus, our panel probes all chromosome arms, with the number of SNPs per chromosome ranging from 7 to 24. The average interval between two adjacent markers is approximately 17.5 million base pairs, ensuring comprehensive coverage across the maize genome.
